The usual way to use $EmbedWiki is to use two wiki scripts pointing to a single $DataDir. One wiki has "$EmbedWiki = 1", and is displayed to the public (possibly in a frame), with editing disabled ($EditAllowed? = 0). The other wiki has "$EmbedWiki = 0" and editing enabled (possibly protected by passwords or webserver configuration), and is used by the site administrators.
